Profile
Dr. Naofumi Shiomi studied recombinant yeast and its utilization as a researcher at the Laboratory of Production Technology of Kanena Corporation for 15 years until 1998, and earned his PhD in Engineering from Kyoto University. He now works as a professor at the School of Human Sciences of Kobe College in Japan, where he teaches applied microbiology, biotechnology and life science in his "Applied Life Science" laboratory. He has studied bioremediation for 20 years at Kobe College, and has published more than 40 papers and several book chapters on recombinant microorganisms and bioremediation. His recent research has also focused on the prevention of obesity and aging.

Research activity information
■ Paper- Abstract Purpose For high-density cell culture, we studied the development of optimal microfibers (MFs) with a 0.1–10 μm diameter, which due to their large surface area can serve as an immobilization carrier for animal cells. To date, few studies have used MFs as scaffolding for high-density cell culturing. Results Using six types of nonsoluble synthetic polymers, MF sheets were fabricated by electrospinning. The cellulose acetate, polyketone, and polyvinyl acetate MFs exhibited swelling and water retention capacities. Next, the six types of MF fragments were examined for immobilizing TKD2 mouse vascular endothelial cells. Although most cells were taken into the three MFs characterized by swelling, most leaked from the MFs without adhesion. To solve this, the MF sheets comprising cellulose acetate and polyketones were coated with gelatin. Although the adhesive capacity was enhanced, the swelling capacity decreased and almost all the immobilized mouse cells remained on the sheets’ surfaces. Based on these results, we produced a novel MF sheet comprising a gelatin, cellulose acetate, and polyketone mixture (CPG). Since the cells were taken into the MFs by swelling and attached by the gelatin, the CPG fragment immobilized almost all the supplied cells with little loss and reached a high density of 3.2 × 109 MF-g−1, Furthermore, the immobilized cells continuously produced exosomes with a high productivity of 6–7 × 1010 particles ml−1 after either 8 h or 16 h of culturing. - Japan Society for the Promotion of Science, Grants-in-Aid for Scientific Research, Grant-in-Aid for Scientific Research (C), Kobe College, 2004 - 2005Development of a gallium ion recovery system using metallothionein polymer gelWe have found that metallothionein, a protein known to adsorb cadmium ions, also adsorbs a rare metal gallium ion. In this research, we have tried to create metallothionein polymer genes using a mixture of oligonucleotides. Our final goal is to develop a gallium recovery system from waste electronic devices and factories manufacturing electronics with use of metallothionein polymer gels. First, we have expressed metallothionein dimmer proteins in E.coli The purified dimmer proteins were immobilized on the gel. We have found the following results from the adsorption experiments using the metallothionein immobilized gel and the metallothionein dimmer immobilized gel. (1)Metallothionein dimmer adsorbed gallium ions two times as much as the monomer protein. (2)The dimmer protein shows higher adsorption capacity than the monomer when gallium ion concentration was lower than 0.2 mM. (3)Adsorption isotherm of the dimmer was explained by Langmuir-type equation. To improve the efficiency of the adsorption, we have developed other gene constructs using different promoter system and a peptide-tag for purification. During this modification, a tetramer metallothionein gene has been obtained. The sequence of the tetramer gene had been confirmed by DNA sequencing. We have found that tetramer protein was accumulated as inclusion body in E.coli. Size of the tetramer protein was confirmed by Western blot analysis. To develop the effective recover process, we should develop the effective expression system in E.coli, and the proper refolding process.

- Japan Society for the Promotion of Science, Grants-in-Aid for Scientific Research, Grant-in-Aid for Scientific Research (B), Kobe University, 2003 - 2004Integrate System for Creation, Detection and Production of Antibodies with Variety of CharacteristicsIn the fields of development of pharmaceuticals, medical diagnosis-analysis and bioprocesses, production of variety of antibodies, detection of the interactions between antibody and protein, screening methods of antibodies and effective production processes of antibodies are essential. In this work, we developed the simple and rapid methods to obtain antibody ligands for recognition and detection of target proteins, based on our recent researches on production of large libraries of antibodies, a high sensitivity detection method of proteins and effective production of antibodies by secretion from yeast cells. 1.A colony lift assay for detection of antibody secreted from E. coli was developed by use of antigen-adsorbed PVDF membrane and liposome immunoblotting assay. By use of this method, high density and micro-assay was possible and the number of samples treated was increased. 2.By use of HRP encapsulating immunoliposomes and hydrophobic membranes, an immunoblotting assay method with two orders of magnitude higher sensitivity, compared with the conventional immunoblotting assay using HRP-conjugated antibody, was developed. 3.A large library of whole antibodies was obtained based on mating of yeast cells transformed by libraries of H- and L-chains, and aproduction method of antibodies by secretion from yeast cells was established. 4.An affinity biopanning method utilizing immunoliposomes was developed and it was applied to biopanning selection with a high efficiency.

- Japan Society for the Promotion of Science, Grants-in-Aid for Scientific Research, Grant-in-Aid for Scientific Research (B), Kobe University, 2001 - 2002Development of rapid proteomic analysis for effective production of recombinant proteins by secretionRecombinant proteins have been produced by secretion from recombinant cells, since biologically active proteins are obtained through easy separation processes. However, the productivity of target proteins is not always high because of incorrect processing of signal sequences and degradation by proteases. In this work we propose an effective control and production method for secretion of recombinant proteins based on the proteomic analysis with rapid characterization of produced proteins and measurements of the activities of marker enzymes and proteases. As a model protein α-amylase was secreted from S. cerevisiae and Pichia pastoris, and the effects of fermentation conditions on the productivity, the activities of marker enzymes and the characteristics of secreted protein were studied. The following results were obtained; * Characteristics of C-terminus of secreted α-amylase were clarified by use of an anti-peptide antibody against the C-terminal sequences. * Pichia pastoris could effectively secrete α-amylase by induction with methanol, and the feed of methanol could be controlled by the DO-statt for effective production. * A novel membrane blotting method utilizing immunoliposomes was developed for rapid and highly sensitive measurement of proteins. * The activities of enzymes in the metabolic pathway of methanol increased by induction with methanol and were related to the specific production rate of α-amylase.

To make sure obtaining bioactive materials with desired characteristics by screening, it is necessary to make huge libraries of these biomaterials. Numbers of species in a library, however, are limited depending on construction methods of libraries. In this work we try to devise a new method for production of a larger size of combinatorial libraries by use of mating characteristics of yeast cells. There are two kinds of mating types in S. cerevisiae, a-type and α-type, and they can make a diploid, which carries both the genes originated from a-type and α-type. For example, by transforming libraries of genes of heavy and light chains to a- and α-types respectively, it should be possible to obtain a larger size of libraries of antibodies by mating them. Further, since antibodies produced can be designed to be secreted from transformants, straines for production of antibodies may be easily screened. To confirm our method, the expression vectors containing heavy chain gene (μ) and light chain genes (κ) of human antibody against exotoxin were transformed into a-type and α-type strains of S. cerevisiae, respectively and these transformants were mated by mixing the cultured cells of both types. Secretion of completely assembled antibody was confirmed. It was shown that a library can be doubled by this method. Further, the effects of media, cell concentration and the ratio of a-type cell to α-type cell on the mating efficiency were studied.
